I was riding today and towards the end of my ride I noticed my engine stutter a little bit. It started out small and within 15 minutes it was constant and concerning. It will sometimes happen on idle but not usually on startup. It happens under acceleration and at constant throttle input. It even fully died when I came to a stop sign.

The fuel pump is on the fritz, I've had to turn the Killswitch on and off in order to get it to prime. I initially changed the relay for it thinking that might fix it but it did not. Haven't changed the air filter since I've had it and theres a check engine light for O2 sensor currently.

Curious on what your guy's thoughts might be on where to start.
 
The 05 doesn't have an O2. What's the error codes?

It depends what you mean by stuttering. Is it misfiring under acceleration?

The fuel pump is on the fritz,
Check the fuel tank for rust and clean the fuel pump filters,etc.(Yes there's two).
Possibly you got some bad fuel?
Check the wiring at the fuel pump and fuel pump relay as well.

But because this problem occurs after 15mins of riding when the bike is at operating
temperature, I'm guessing it's a spark plugs or a coil.
So I would start by getting some new spark plugs.

I don't think it's misfiring, it fells as if the power completely cuts for a moment. Like if I were to twitch the throttle quickly. Last I check it was c13 and c21, I remember that having something to do with intake.
 
It's most likely an electrical issue if it is violent and short lived, like the engine is 'coughing'. I had severe and sudden power loss on my bike when I had connection issues to the STVA, as well documented on here. I was WOT and it suddenly cut out and lost power, and I got a check code. Didn't see which one it was since I turned the bike off, but I got code(s). Although C13 and C21 are not this, but in case you haven't fixed the STVA:

So if you haven't done the STVA PCB board solder modification, you should. It prevents this problem if you didn't already have it, and it fixes the issue if you did have it. Worth doing no matter your case.

I'd say it's something like this because if you just had one cylinder running bad or a loose spark plug, you wouldn't "completely lose power" briefly.

C13 and C21 are intake pressure and temp sensors. The air temp sensor sits in the airbox on the right side, it's a green plug, and usually the sensor won't break since it's a nice sealed brass unit. Check the wires. The intake pressure sensor though is the one on the back of the airbox that connects to the vacuum lines. Check those wires.

Both codes arise when the voltage across the sensor is not detected. So it's most likely you've got wires getting crushed or shorting, or possibly a bad sensor, but that's not too likely.

That might be the kill switch. It can develop corrosion on the contacts. It would be helpful if the next time it doesn't prime, you leave it in the no prime condition and measure the voltage on the O/W lead to the dealer mode connector.

Another thing to worry about is the interlock relay.
