I'm having a hard time shifting gears on my 98 gsxr750.When i drop it into 1st gear,a loud clunk will sound out,when i up/down gear, there will also be a slight clunk and i sometimes hit false neutral between 4th & 5th gear.The clutch plates were changed 3 months back,the mech told me some kind of bearing at the clutch has collapsed & replaced it for me at the same time.He did not mention anything about my clutch basket though i think there may be some notches there.

Sounds like it could be a notched basket... One thing you can try, with the bike in N, pull the clutch and rev the bike up a bit and let it come back down to idle.... Then try to put it in gear... if it is better then you might have a notched backet...
