Hey I'm Nick I have a 1991 gsxr 750. About a year ago fuel flooded the carbs and the cyclinder 2nd from the left side. I didn't realize it then nor was I aware of what could happen. Could anybody possibly give me some direction.

Thats rust and oxidation from water getting in there and sitting. You need a head rebuild with a valve job at the bare minimum. I would not be surprised if the cylinder bores are complete rusted as well.

is there any way to flush the engine by chance

all signs point to no. But since you got nothign to loose you can try running it to see if the valves will seal up again but if there is rust on the cylinder wall you will need a rebuild. either way you really need a rebuild.
