Good job and welcome to the FASTEST and SMOOTHEST motorcycle on the planet!!! =) I just bought a 2000 Blue/Silver Busa with 3900 miles 2 weeks ago for $6,500. It has the Bagster blue/silver matching seat covers and I also got a matching $500 helmet with the bike.. This busa looks like brand new, and when I say NEW I mean it.... Anyway from what I've seen them sale for, I would say that you cant go wrong...
I have heard that the Yoshimura RS-3 system or slip on/bolt ons sounds the best.. Ive heard they have a deep and mellow sound. (not too loud and not too quiet)
Anyway, its a Busa! The fastest motorcycle on the planet, so actually YOU CANT GO WRONG.... hehe Cya bro!
BTW, Ive did the 4000 mi. checkup, and have put over 400 miles on this bad boy already!!! Have fuN!

The D&D's are the loudest......the Yosh is middle of the road throaty sound.
If you want the biggest power gain.....go the Hindle Gen 3 stepped full system.
Cans alone will give you maybe 2 hp.

I have a 2000 busa, I bought it with a yosh trs http://www.gixxer.com/forums/images/graemlins/cool.gif tri-oval system already on it. it is a nice pipe. With the dual opening can it is mellow till you get into upper rpm's. Then it sounds aggressive. Overall it is a nice system. Good power compared to other yosh systems. But if I were to put another pipe on I would go with a Orient Express ti force-pipe. I have seen these produce the best power. And not very loud.

BDE/Hindle exhaust will probably net the most hp.
while it is rather mild in the exhaust noise department, in comparison to the d&d.

I'm 38 and pay $35 per month, for my 750 gixxer, the 1k is a tad more, and I assume the Hya is a tad more yet, still not all that bad. I am married and have no points on my liceanse, so I'm sure that helps... please... kill me...

I have the HMF dual highs on my 01. Absolutely love them. Great power, great sound. I convinced a friend to get them for his 02 and he loves them as well. System is a bit of a pain in the ass to get on the bike, but well worth it.
Here's some old pics from when I first put mine on:
