I know the Yoshimura hop-up kit manual for the slabside and slingshot gsxr750. Is there a similar manual (ore info.) for the gsxr1100 performance engine part kits from Yoshimura?
Not really, no. There was some info in the old R&D catalogs but it was more a menu of what they sold, rather than any technical advice. There was a little more info in Japan, if you read Japanese, but it was pretty generic.

Just looking for tuning info on the 1100, NOT a big-bore drag race engine, but a reliable performance engine for my 7/11 track bike. Based on a 1052 engine, want to bring it to Yoshimura stage-2 kit tune.
What comp. ratio will the 78mm Yosh/ Cosworth piston (1109cc) give?
That's a good question. Yoshimura didn't publish compression ratios in their catalogs that I recall and it depended anyway on the gaskets used, whether they skimmed the head, any work inside the combustion chamber, etc. Wild-ass guess? Maybe 11.5:1. They ran the 750 motors a couple points higher.
Yes, probably end up using Wiseco pistons.
Might need to modify piston valve pockets, when using ST-2 cams.
The old R & D catalogs say what work done at various stages of headwork. They mention: "lighten and polish valves"
I'm assuming that they maintain the standard valve size and not put in larger valves?
My guess is that they normally used the standard valve sizes. But, not everything they had to offer was listed in the catalogs. They don't mention larger valves for the 750 motors either, but I'm pretty sure they used 1mm larger intake valves on some of them.
You might consider asking them to do your head for you.
